The best way to get some Secret Gems is to buy them from the Medal Shop located in the Mirage Arena.
Alternatively, you can also farm them from an Unversed called “Flood” which you can a lot of in the Castle of Dreams.
Buying Secret Gems From The Mirage Arena
The Mirage Arena is located on the upper-left side of the World Map.
Here, you can play different game modes either online or offline, as well as purchase lots of useful items such as crystals, Command Skills, and potions.
In the Medal Shop, you can purchase one Secret Gem in exchange for 1,500 Medals. That’s quite a lot of medals, but it’s well worth it considering what Secret Gems can do.
Farming Secret Gems From the Unversed (Floods)
You only farm droppable Secret Gems from Floods, but the drop rate is set at only 1%.
Farming even a couple of Secret Gems using this method requires tons of grinding—not to mention time and patience from the player.
You can find groups of Floods almost anywhere on the World Map, but one of the best places to farm a lot of them at once is the Wardrobe Room, which is located in the Castle of Dreams.
Getting To The Castle Of Dreams (Wardrobe Room)
The Castle of Dreams is located on the left side of the World Map.
Upon visiting the Castle of Dreams, all you have to do is go left of the Mousehole to get to the Wardrobe Room where a lot of Flood spawn camps are:

How To Beat Floods
Floods are by far the easiest Unversed to kill in Kingdom Hearts Birth By Sleep. They have low HP, but also give your characters very little EXP when killed in turn.

They have no weaknesses, but also no resistance against any element. Use your normal attacks or any Command Skill when dealing with them and you’ll be just fine!

The only things to watch out for when it comes to farming Floods are their lunging attacks and the fact that they can evade attacks by morphing into a fast-moving shadow.
The best way to finish them off quickly is to either use AoE Command Skills or spam normal combo attacks before they escape into their shadow form.
Using Secret Gems
Secret Gems can be used as a Synthesis item while melding new Command Skills in the Meld Menu—much like Shimmering Crystals, Fleeting Crystals, Pulsing Crystals or any other types of crystals.
Secret Gems are more valuable than most other Synthesis items though, as they boost the new Command Skill’s level to max right away when used.
Considering how rare they are, we recommend using Secret Gems only when melding Command Skills with high level caps—such as Triple Blizzaga, Triple Firaga, or Raging Storm.
